Cheaper, there's some good food choices across the Coronado bridge right on the bay.
Higher end at the Del overlooking the ocean.

The San Diego zoo is a good starting point. Coronado is about 15 mins from San Diego it's really nice as well definitely should check it out. I don't remember the name of it but in Coronado there was a quality pizza place that was excellent
Not on the water, but if you are around for a few days and decide to do dinner in Little Italy I'd highly recommend Bencotto Italian Kitchen.
Coronado Brewing Company is very well-regarded. Great food and craft beer.
The Fish Market, right next to the aircraft carrier. Great seafood, I always hit that place when I'm there.
