It always seems like the holder has his knee on the ground. does this not mean he is down before trying to throw a pass?

I've never thought about that, but it makes sense. There must be a rule making an exception for holders because the holder-throw-over-the-shoulder fake LSU ran against South Carolina a few years ago would have been ruled down otherwise.

catching a pass or taking a knee. Is this just a holder specific rule or can a QB do it? Does this mean a QB can take a snap on his knees and get up and throw a bomb or that a DL can blow him up while on knee taking snap? Doesn't make sense.

He is the only guy on the field to a have a knee on the ground and do that. Found that out from a rules official.

From the rulebook:

2-27-3.b
"A holder is a player who controls the ball on the ground or on a kicking
tee. During a scrimmage-kick play, he remains the holder <span style="font-style: italic; font-weight: bold;">until no player</span> <br style="font-style: italic; font-weight: bold;"> <span style="font-style: italic; font-weight: bold;">is in position to make the kick</span> or, if the ball is kicked, until the kicker
has had a reasonable time to regain his balance."
(emphasis added)

While no rule in the book allows a holder to be down, it is implied that he is. Therefore, a Charlie Brown type play is not allowed as the holder will no longer be the holder and has a knee down. So as long as the kicker remains behind him, he can have his knee down.
