Times Square is pretty impressive. Hells Kitchen probably has the most bars/eating places with the most personality. Avoid New Jersey.

I live in New York.

Avoid Times Square and the WTC.

Walk the Brooklyn Bridge.
See Central Park.
Go to the Met or MoMA.
Check out Brooklyn, whether it is Park Slope, Williamsburg or Coney Island.
Hang out in the East Village or Lower East Side.
Check out Harlem.
Try several types of food you've never had before. Yelp will be useful.

If you have not been, don't avoid Times Square and the WTC. I understand that residents view that as touristy. Guess what. You're a tourist.

You have to make your own plans, but here are some things I have enjoyed.
The Ground Zero Museum (http://www.groundzeromuseumworkshop.com/) I can't tell you in words how powerful this place is. If you go, only buy your tickets from his website, not through any of the brokers.
I was unwilling to wait for the ferry to go to the Statue of Liberty, but there are water taxis out there that provide a great view and a little bit of a tour of the area.
Chinatown - knockoffs galore. You can get all your Christmas shopping done for about $50.
As badly as I hate to admit it, Yankee Stadium is awesome. Haven't been to Citi but odds are one of them will be in town when you are there.
I will never go back to NYC without a Sunday being involved so I can go worship at Brooklyn Tabernacle. Been twice and it's amazing.
Hopefully you're going to take in a show on Broadway. Always a good time.
You can find tons of good places to eat. Use TripAdvisor for some guidance and OpenTable to help make reservations. You accumulate points with Open Table and they send you gift certificates too. In fact, you can go with 500 point restaurants and have a gift certificate in no time.

I accidentally ended up at Katz's Deli one day. If you go there, no matter what you do, DON'T LOSE YOUR TICKET.

I disagree with this. Times Square is one of those iconic places that you need to see once or twice. After that, its just a crowded tourist area. The World Trade Center site is a must see. Last time I saw it, construction on the new tower had not yet started. Go see these places just so you can say that you did. After that you can go get lost in the city. The villages and SoHo are my favorite areas but go find your favorite and spend time there. New York offers everything you would ever want to do or see and be sure to take the train everywhere you go. Riding that is an experience in itself. New York is truly a great city and you will NOT be sorry you took the trip.

Don't eat around Times Square or anything, but you definitely need to walk around it at night. Bright as noon time and a people watching mecca.

Eat local. Find a neighborhood, pop in somewhere. Really do some research to find some established local places to go eat dinner at night. I'll throw Il Vagabono your way as a suggestion.

Do the other things people have mentioned like walking the Brooklyn Bridge, seeing Yankee Stadium, etc. Stroll the financial district. Go to the top of the Empire State building on a clear day.

WTF is so special about walking the Brooklyn bridge and in general i would suggest they avoid Brooklyn completely unless looking for hookers.

Other than that, if it is your first trip to NYC, you certainly want to go to Times Square, WTC and Statue of Liberty.
