Team A is on offense. It is ruled by an official that team A had a holding penalty on team B. The play that happened during this time ended with a touchdown. Does the clock start on the ball being spot after the enforcement of the penalty or does the clock start on the snap?

If the clock was running on the play on which the penalty was called the runs again on the whistle. Is the clock as not running ( time out, change of possession, incomplete pass) the clock does not start till the snap.
Otherwise a team w/o timeout would commit a penalty to stop the clock.

The previous play a timeout was called. So that means it's still on the snap?

In the OP the clock stopped as soon as the ball crossed the GL with a flag. Mark off the 10 from the spot of the foul. Ready for play. Clock starts at the snap.
