I think you would have to put QBs into a tier system. Peyton, Brady, Brees, and Rodgers are in the top tier.
I think Eli is in the second tier with guys like Rivers, Roethlisberger, and a load of others. It's tough to completely rank them all because where a QB is in his career makes a big difference. Matt Ryan could end up being top tier for instance. Joe Flacco and Matt Schaub are young in their careers. Michael Vick is obviously a freak of nature, but where does he rank since he's only been back in the league for two years. Also, I think people way overvalue a QB's team's performance in ranking them. The elite ones, to me, are the ones that are going to take their teams to the conference semifinals almost every year even if the supporting cast is average at best. Very few QBs can do that.
I don't think Eli is elite, but he's good for an NFL QB. For his sake though, I don't think it's bad if he thinks of himself as elite. QBs needs to have confidence. He's wrong, but it's good that he's that confident in himself.

that Eli Manning is one Super Bowl escaped sack and a different last name away from being a career backup. Hey, I've got to give him credit for his Super Bowl win and that entire postseason. The kid played better than I've ever seen him play throughout the whole playoffs. That said, here are the QB ratings since 2005 for the players you mentioned below. Note, I didn't include any years where the player wasn't a full time starter.

Brady - 100.9
Brees - 96.1

He was 5th in the NFL in passing yards last year and 10th the year before. He has played much better the last 3 years than he did at the start of his career. He isn't terrible by any means but he certainly isn't a superstar either. Just an average middle of the pack starting qb in the NFL. Not a bad day job.

But yes. Montana was as cool as a cucumber, but he had the best supporting cast offensively EVER.

His one Super Bowl win was on the backs of the Colts defense. The Brady family has more Super Bowl trophies than the Manning family...and the same number of Heismans.
..If I wanted a QB who'd pass for 450 yards and 5 TD's in mid-season against the Titans, I'd ask for Peyton. If the universe was invaded by alien Zorks who said the fate of the galaxy was to be decided by a football game, and the Zorks led by 5 with two minutes left, I want Tom Brady, Joe Montana, or a resurrected Johnny Unitas leading the earth as QB..
He took the 49ers to a Super Bowl win in 1981 with a less than awesome offensive crew- and during that year, he threw a TD pass that is now known as "The Catch"- one of the greatest plays in NFL history- to send them to the Super Bowl over a Cowboys team that was a powerhouse. He also led something like a 35 point comeback against the Saints that year in the second half over Archie- one of the greatest comebacks in NFL history.
Most of his offensive weapons that year won six games the year before- the difference- they dumped Steve DeBerg and made Montana the QB and upgraded their defense.
And yeah- he had some great weapons later in his career- but that just made him all that much more dangerous.
Oh- and he also beat Dan Marino and the Dolphins without Jerry Rice as well in the Super Bowl.

For me, it's Rivers, Roethlisberger, Ryan, Schaub, and maybe Flacco. The worst guy in that group was 6 points ahead of Eli last year in terms of passer rating. In addition, those guys combined for an average TD:Int ratio of 2.9 to 1 last year while Eli sat at an astounding 1.2 to 1.
I can probably give you the benefit of the doubt on calling him a 3rd tier QB, but the guy is just not in the same league as the above QBs. He's just not. I agree that MSU fans can be a little biased against him sometimes, but his numbers show that he's a heck of lot closer to Jon Kitna, Jason Campbell, and Kyle Orton than he is to anybody mentioned above.
