I think they mean literally the computer programs used to keep up with stats. Sounds like the program attributes the run to the batter but he’s saying it should officially go to the pinch runner.
Possibly out for the season because he needed to showboat to his dugout rounding the bases on a HR.

He didn't do anything out of the ordinary. Usually with non contact freak fractures like this there is an underlying abnormality of the bone, like a bone cyst or tumor.

Yep. Video of injuries can be gruesome. I can't remember the name of the South Carolina running back that had the career ending knee injury several years ago, It was just awful.
